Description

After having set up caller IDs in extentions, and filled the caller ID in the trunk settings with the Never Override CallerID option, I noticed that the caller ID passed on was that the one that comes from the extention and not the trunk.

that is correct behavior, take a look a the tool tip for a clarification of what that does. It never overrides a foreign callerid, that would come form a call forward or follow-me. You desired use scenario does not currently exist.
